Remarkable concentration of attractions downtown Chicago has much to offer, and a lot of it is downtown. Shopping, museums, theaters, and dining are close to the center of the city, but there are exceptions. If there's something you're interested in, it may be downtown. That should affect your plans for lodging and transportation.

Take the El, then water taxi to get to Navy Pier If you are looking for an interesting way to get to Navy Pier for a visit you can take the El and get off near their main train station (I think the stop was Jackson). From there you can take a water taxi to Navy Pier.
